Extreme variation in LP listings with different tools

Can anyone tell me why different tools produce different linking results? I know some will take in more search engines but if you just use the main ones such as Google, Yahoo, Alta Vista and MSN for example, there is still a wide discrepancy in listings for each of these search engines.

My links vary from 330 to 1060 in submit express. (I am building manually).

One of my very early reciprocal links is now registering a presence in every state in USA and shows up in my lists as multiple listings. Could this hurt me and could it account for some of the variation?

Sometimes the algorithm they use for these tools can be different. It may lead to get you different results.
