On yahoo.com our site(see profile) ranks very well (top 10). But why on localised search engine like yahoo.de is our site ranked about 50?

I think that natural because yahoo directory is .com so it will give you good results in yahoo.com rather than .de.
If you have not selected your region then go and modify your listing here http://dir.yahoo.com/Regional/countries/germany/ then your category.

Agree to markov.. It depends and may be the influence of regional factors.. If you want to rank to one particular region or country, you need to do or add a new project for that..

 The only thing you can do is try to optimize your site in your localized yahoo. Because if you work only in Yahoo.com for the optimization of your site, probably it works only in Yahoo.com but not in yahoo.de

Depend which area and which keyword you are using. If it is famous than you should get a fair number of traffic.

I guess it's because of your site's server located in US, that's why it gets good position in US' Yahoo.
